Carlotta De Filippo, PhD, is a research director (Dirigente di Ricerca) at National Research Council, Institute Agricultural Biology & Biotechnology (CNR–IBBA, Pisa), with over 25 years of experience in microbiota analysis across animal, plant and human systems. Her research adopts a One Health approach, integrating functional genomics, toxicology, metagenomics, metabolomics and bioinformatics to investigate how diet, environment and lifestyle shape the gut microbiota and influence inflammation, chronic diseases and cancer risk, using both human cohorts and animal models (mouse, rat and zebrafish). Since 2009, she has been among the first in Italy to apply NGS-based metagenomics to the study of gut microbiota variability in African and Italian rural populations, demonstrating the strong impact of traditional diets on microbiome structure and function and the threat posed by food globalization. This work led to a landmark publication in PNAS (2010) and contributed to understanding the diet–microbiota interplay in the production of key metabolites such as short-chain fatty acids. Her current research focuses on traditional, sustainable and innovative diets (including plant-based and pescatarian diets), fermented foods, pre-, pro- and postbiotic interventions, sustainable valorization of food by-products, and food safety and risk assessment. She has strong expertise in nutrigenomics, human and animal nutritional and toxicological studies, NGS technologies (Illumina HiSeq/MiSeq), and large-scale microbiome data analysis. She is the author of 95 peer-reviewed publications (H-index 46, Google Scholar), serves as expert evaluator for EFSA and other national and international agencies, and holds editorial roles for Scientific Reports (Nature) and Frontiers journals. She coordinates and participates in multiple national and international research projects, including PRIMA, PNRR ONFOODS, EIT Food MAMMAL, and JPI-HDHL INTIMIC initiatives, and National Research Grant (MUR, ASM, MS).
